I too am having trouble running java apps in Chrome.
I've tried rebooting, clearing the cache, uninstalling and reinstalling all Java (I have only 6.10 RC Installed so it can't be using any other version).
It's working fine in Firefox 3.
The orange Java logo loads up and then it sits there as though it's about to download the app but never goes anywhere until it times out:

Hello... just found the solution. The Proxy setting wasn't set up in the Java options. It's odd that that doesn't affect other browsers, but once I had set it up it went STRAIGHT AWAY!
START -> Control Panel -> Java -> Network Settings -> Set up proxy info here.
YAY!!!
P.S. Google Chrome just made it to my default browser!
